It seems that Pokemon GO lacks a method to shut these alerts and activities down when a National Weather Service watch or warning is in place.

As Pokemon GO itself regularly reminds players, Pokemon trainers should remain aware of their surroundings and not put the game over their personal safety. Thankfully, Team GO Rocket taking over the local area is arguably a less exciting and unusual scenario than a rare Pokemon spawning nearby. Hopefully, any players actively pursuing Team GO Rocket in the region only did so as they traveled to safer areas.
